Yuffie was difficult to get to sit and talk like a regular person, so he had no clue as to why she hated ShinRa to the extent she did. Tifa's tale of Sephiroth was more than enough to convince the Barkeep that this company was bad new.

"Yeah, only got to Tifa, and she said she's from Cloud's future, which means he doesn't know just what Sephiroth can be like. Now, I don't want to cause no trouble in the timeline, so I ain't warnin' him of future events, but it gets me worried about that Sephiroth. He's one of the super soldiers Shinra made, but apart from that and burnin' things, I don't know much of the whole story."
